Here’s how to do that with LaunchBar, I imagine it’s the same for any app:

Running LaunchBar without a Dock icon

In order to get rid of the Dock icon, LaunchBar has to be run in “background mode”. To turn on this background mode you have to open the LaunchBar application package (Control click the LaunchBar program file in Finder and choose “Show Package Contents”), navigate to Contents/Info.plist, and open the Info.plist file with TextEdit, e.g. via drag & drop onto TextEdit. At the end of this file find the line containing <key>LSUIElement</key> and change the line below from <string>0</string> to <string>1</string>. Finally you have to save these changes and to restart LaunchBar.

In Mac OS X 10.3 Panther, restarting an application after modifying its Info.plist file isn’t sufficient. The system caches the corresponding information and uses these cached values in favor of the actual file contents. In order to invalidate this cache it seems to help to move the application to a different location after the modification (e.g. move it temporarily to the Desktop, then back to the Applications folder). Alternatively you can logout and re-login to make Mac OS X aware of this modification.
